Good ole' snopes.
Yeah, the plane didn't behave as we would expect intuitively, but the
Pentagon isn't a glass-walled skyscraper, either.
The fourth plane is the simplest explanation; the alternative would be
to claim the fourth plane went down somewhere else and wasn't noticed,
and another plane (or missle) disappeared without being reported.
As for the tapes all being confiscated, that's in character with
governments in general, and especially our current US administration.
But the movie is very well done.

What many observers of the Pentagon crash site miss is the huge
difference between the physical strength and mass of the outer
Pentagon walls, compared to the glass curtain of the World Trade Tower
walls. A plane hitting the reinforced massive walls of the Pentagon
is a lot like a tomato hitting a hurricane fence. Only the strong,
massive parts of the plane, like the engines and central air frame
(that attaches the wings to the fuselage) have the rigidity and
concentrated mass to punch holes through the outer walls. The rest
(sheet metal, people, fuel seats, interior plastics, luggage, etc.)
essentially liquefied and squirted through the windows. The round
hole shown next to a firefighter is just about what is expected from
one of the engine cores.
The film makers are mistakenly expecting a plane shaped hole in the
front of the building, like what was seen in the side of the towers,
but the differences in building construction makes this impossible.
One other point. They show wreckage from various crash sites as an
example of what must be found at any crash site. But most crashes
take place with the pilot doing everything in his power to reduce the
magnitude of damage at the crash (slowing engines, trying to keep the
plane from going straight down, etc.) but the pilots that flew into
buildings on 9/11 had the throttles wide open during their
approaches. This is one of the reasons that radar operators thought
the planes must be military machines. They were going way too fast to
be commercial planes (flown normally) to maximize the destruction of
the buildings. Of course this also maximized the destruction of plane
and contents, compared to most crashes.
