Depends on why he's short. the term "acchondroplastic" might be
appropriate.

Um, vertically challenged?
However, I think the term you're looking for is dwarf of midget.

Perhaps he has a "Napoleonic complex".
Curiously enough, Napoleon, at 5'2" was of average height for a
Frenchman of his day. How could he be driven by resentment that all the
people two hundred years in the future were taller than him? Now
Hippolyte Charles, he gave Napoleon an inferiority complex.

Just reminded me of another one: "Squirt". That's also the name of a kind of
soda.
Customer says: "I'm looking for a specific kind of soda: Squirt."
Short shrift hears: "I'm looking for a specific kind of soda, squirt."
Short shrift gets nasty, customer has a valid complaint against short shrift -
after all, you were only inquiring about soda.
I'm sure if they have a lounge, there are probably some creatively-named mixed
drinks you could ask for that have their own inherent "short stuff" inference.
Just about anything in a pint glass would do. Here's a few, from
http://www.webtender.com/ :
A Lttle Dinghy ("Do you have 'A Little Dinghy'");
Salty Chihuahua (to describe his character - subtly);
Little Beer;
Little Black Devil;
....etc... etc... etc...
Just a few ideas. :-)

It's actually called "dwarfism". About your best bet would be to learn the
words for it from a few other languages, and rely on his ignorance of them
instead. Here's a few:
Dwarf:
Dutch: dwerg
French: nain
German: Zwerg
Italian: nano
Spanish: enano
Maybe you could combine it with some sort of creative use for a foreign word for
"waiter":
Dutch: kelner
French: serveur
German: kellner
Italian: cameriere
Spanish: camaerero
Or keep my mouth shut so he doesn't spit in my food.
Hmmnn... Now _there's_ a thought. And believe you me, I worked in a restaraunt
for a little over 7 years, I know it happens. :-#

Here some very obscure, but quite real, English wordfs that may fit
the bill.
Obscure and ancient terms are much better to humiliate another,
(without them being aware of it), than medical terminology, as there
is a chance that your interlocutor will have some rudimentary
awareness of their meaning.
With the following words, that potential problem is eliminated!
Pyknic, a: Short and squat in build, with small hands and feet, short
limbs and neck, a round face, and a domed abdomen.
Cockalorum, n: A self-important little man.
Gnathonic, a: Obsequious, toadying, parasitical, flattering,
deceitful. (All at once!)
Grobianism, n: Rudeness, boorishness.
Proctalgia, n: Pain in the backside.
=====================
And some general terms that may come in handy in a restaurant/waiter
situation:
(And yes, they are all real words.
Send your spell-checker into a spin!)
Good luck with these...
Abligurition, n: Extravagance in cooking and serving.
Absquatulate, v: To leave in a hurry, suddenly, and/or in secret.
Animadvert, v: To pass a critical comment, or animadversion, upon
something or someone. (The term was more neutral in the original sense
of a judicial reference)
Antanagoge, n: A countercharge made in retort to an adversary's
accusation.
Bezonian, n: A rascal, scoundrel, or beggar.
Blennophobia, n: A morbid fear of slime.
Borborygm, n: The noise made by gas in the bowels.
Bovarism, n: A magnified opinion of one's own abilities. An affliction
borne by every poster to any newsgroup.

Cachinnate, v: To laugh loudly or immoderately.
Cacodaemon, n: A malignant spirit.
Catachresis, n: Misapplication of a word.
Chaetiferous, a: Bearing bristles.
Circumambiguous, a: A roundabout or indirect manner of speech.
Contrectation, n: The act of caressing someone furtively or against
their will.
Dandiprat, n: A silly fellow, or urchin.
Dapatical, a: Sumptuous (as of a feast).
Deblaterate, v: To Babble.
Desipient, a: Silly, trifling, or foolish.
Didapper, n: One who disppears and then pops up again.
Diversivolent, a: Looking for trouble or an argument.
Dyslogy, n: Dispraise; uncomplimentary remarks, such as you wish to
pile on theis waiter.
Epistemophilia, n: An abnormal preoccupation with knowledge.
Esculent, a: Fit to be eaten.
Galimatias, n: Nonsense, gibberish.
Gambrinous,a: Full of beer.
Glycolimia, n: A craving for sweets, desserts.
